Do I need to replace or have my VW Jetta manual transmission rebuilt?

I have a 2000 Jetta manual transmission. I recently had the clutch replaced since the mechanic originally said it was that. Now he is saying I need a new transmission. The car won't essentially shift into 2nd or reverse. I have been told they relatively in the same spot just push down on gear shifter for reverse.
I was driving and when I came to a red light it wouldn't shift into gear, which is why I originally had it taken to the shop.
It's shifts into all other gears now except 2nd and reverse. Do I really need a new transmission. I am familiar with car repairs but it seems impossible that it would change into other gears and we can drive it and the transmission is bad.

Sounds like a linkage problem to me. Do you have a VW specialist in your town? Just having a mechanic stare at the transmission and decree that it is bad suggests a rather poor form of diagnosis.
