Just bought a 1994 Mercury Cougar xr7 with 90,000 on it and noticed that the rear end shudders/vibrates around 35-45 mph. What could cause this? Otherwise it runs excellent and smooth. It doesn't always do this, either, only sometimes..

I'd guess tire balance if you feel this vibration in the seat of your pants. Second guess bent rim. Third guess---tighten those lug nuts! Fourth guess--bad U-joint or unbalanced drive shaft/bad carrier (center support) bearing or mount.
