Crank position

i replaced a 3.5l motor on an 2005awd pacifica. the crank position sensor which is also the cam sensor looks like it reads off of the torque converter, i guess my question is if the torque converter is not bolted onto the flywheel in a specific timing alignment will it cause it to throw a code of crank position sensor malfunction and cause the engine to lope and stall when started, i am currently in the process of TRYING to change the sensor but it snapped in the bell housing. should i tear it back out and rotate the torque converter and if so how to know what position it has to be before i bolt it back to the flexplate, some experienced ase would def. help at this point!
