1999 Isuzu Trooper Transmission Issues - after rebuilt tranny

I have 188,000 miles on the body of my trooper and roughly 140,000 on the engine. The last owner ran it out of oil and trashed the old engine, which a mechanic swapped out with another engine.
About a month ago, I began having shifting issues with my trooper. The car would not rev above 2200 rpms when in gear (it would in park or neutral) and I was experiencing downshifting issues (can would randomly shift down when driving). I would accelerate like a snail, and never go above 2200 rpm. With that said, it still would drive 55 mph +, but it would take forever to get there. Since I know nothing of transmissions, I decided dealing with this problem was too big for me. I had two shops looks at it and tell me to rebuild my tranny. I decided to bundle my work with a mechanic and a transmission specialist (both friends that will sometimes do work together) and got the transmission rebuilt, timing belt and water pump replaced, radiator replaced (to ensure cooling is good for transmission fluid), brakes and pads replaces, and my cv axles replaced. The mechanic removed the tranny, and the transmission guy rebuilt it. However, when my mechanic finished the work, the car was still having issues. Although I haven’t driven it, my mechanic describes the car being stuck in 3rd or 4th gear. He and my transmission guy thought it was a computer issue, and he replaced the ECM. The truck is still having the same shifting issue.
Tomorrow, my transmission guy is going to run two of the wires connected to the transmission to a computer and manually shift the car with his computer while driving it. From what he has told me, this test will be able to determine if it is an issue with the transmission still, the new ECM, or if the wiring in the truck is bad. But, too throw another variable into the equation, my mechanic had also called a junk yard who recommended that troopers have a special shifting module near the shifter that may be bad.
Can anyone provide advice on this issue?
