Heater fan control

1999 Sienna with heater fan problem. When engine not running, the fan works fine, low - med - high. As soon as engine is running, the fan seems to short out and loud noise from engine compartment - I think the alternator. I assume a short so replaced the fan and cage; same problem. Before I replace the fan controller switch has anyone had a similar problem and how did you resolve. SamirGary
