I have 1999 Honda Odyssey that is eating batteries.

I recently replaced alternator....but now something is eating batteries. I've had two batteries totally drained , even after I charged them overnight on a slow 3amp 12v charger. What should I do next to resolve the problem, short of having an expensive mechanic shop tear into the problem.... I am living on restricted income and cannot afford to have mechanic do guesswork at the hourly rate they charge. What can be tried on a shoestring budget???

I understand your budget restrictions but this is a tough one to pinpoint unless someone with the right experience and equipment is able to take a look at it.
I would first, make sure your dome lights aren't switched on. I've seen this in the past.
I wish there was an easy answer.
Depending on where you live, shop labor is usually around 100.00 an hour.
Good luck on this.
