Defective radiator caused transmission failure among other things - please advise.

Hi,

My CR-V was in a front collision in October 2014. The repair shop replaced the radiator with a defective radiator that leaked antifreeze into the transmission. They then replaced the transmission with a used transmission that was also defective. I now have a re-built transmission from Honda. These are the issues that I am still having: a faint fog-horn type sound occurs on start-up about 8 out of 10 times, and continues for about 2 to 5 minutes into the drive; at about 1.6 RPMs the car rides rough as if it is traveling on a road that has the pavement scraped in preparation for repaving; the car vibrates at idle; and on the times it doesn't make the fog-horn sound, it makes a gerbel-type sound but this is only for a few seconds. Any advice is greatly appreciated. Thank you!
