5 beeps for 5 cycles during start up 2001 Mazda Tribute

I just replaced the alternator and fire wall side catalytic converter on my 3.0, and, now when I start it up there is a 5 beep, 5 cycle beep which goes away until I restart the engine. Also, now it started missing and a code for the #4 & 5 cylinders misfire. I replaced the coil packs for those cylinders and it still misses. I also got a third code for the #4 cylinder of PO354. any thoughts?
