2.5 liter will not start after reversed polarity

Helping a friend repair his Subaru Outback 2006. He ran the battery down listening to the radio. Bought and installed new battery. When he put the cables on, he put them on the wrong posts. This in turn blew the main 120 amp fuse for the fuse box under the hood and we found later had burnt the TCM (Tansmission Control Module). Purchased new fuse and a used TCM. Replaced both and it still does not start. It does turn over about a time and half then ignition shuts down. Seems internal. Any Ideas?
