Battery Killing Machine

I bought a 2010 VW CC Red Line and after 2 weeks the battery died. Unfortunately I signed a no warranty paper on the car. In any case in the process of fixing the car, the I happened to unplug and replug relays (R1 & R2). Now the car will not go start. It cranks but it shows pattern of dead battery. I have a fresh battery on it with voltage reading of over 12.5 volts. I don't understand if there is anything that tripped during the process. I don't believe the car is too sensitive for such action.
Anybody care to comment?
