Sunroof issues due to car audio system

My fiance and I have a 2010 Chevy HHR LT with the sunroof. He has installed a massive car audio system as well as removed the headliner to install deadener material. Since the beginning of all the car audio installation, the sunroof has almost completely blown open several times. We are looking to replace the sunroof with plexiglass for safety, but also are requesting any suggestions on sealing. Should we do two pieces of plexiglass, one as top and one as bottom, and seal with flex seal sealer and tape? Open to any and all suggestions as to best alternative and best way to seal for leak prevention. Thanks in advance.
