I have a 1999 Sonoma 4.3 V6 with 4WD. I replaced the water pump on it, and then while I was testing it, it started running hot, and it is still making a clacking sound.

Diagnosing noises depends as much on listening to the sound and figuring out what direction the sound is coming from in relation to where you are as it is understanding just what kinds of noises can be created by a given vehicle problem. It takes time to learn how to do this even for technicians in a shop, and by time I mean it can take a decade of experience to recognize most of the noises and that is with the understanding there will always be another new one to have to learn. At this point, your description isn't enough information to know what is wrong with the car, you only have enough information for a technician to start investigating in order to prove what is wrong with it. What your description suggests that it is still low on coolant and it is probably flash boiling the coolant. This could easily be an accurate assessment and it could also be totally wrong at this point without looking at this first hand. Testing on this would include checking for trapped air in the engine, watching the reported engine temperature via scan data, direct measurement of component temperatures with contact temperature testing plus infrared camera video/photography, as well as noise testing using mechanical and electronic stethoscopes.
