Why did my check engine light and warning chime go off after I had the alternator replaced?

Just had the alternator replaced on a Lincoln Town Car. Drove it home and the check engine light came on and a chime kept going off, five times slowly, then a rest and repeat for three times. Then a longer rest and it started chiming again. I took it back to the shop the next day, but it drove just fine, and they couldn't find anything on the OBD. I have been checking other forms, and it seems like a low charge on the battery may be the problem. Any thoughts?

    It's possible this is related to a bad battery, yes--also possible that the code is in some other module that the scanner isn't set to access, or cannot access due to the equipment itself or operator error

    Recheck the alternator connections to make sure that they are securely plugged in. While the car is running with the headlights on, check the alternator to see if it is putting out 12 - 14 volts.
