How can I prevent getting scammed by the dealer?

I work for a company that gets affiliate pricing so in theory I should be covered there, but I think the local dealer is pulling some shady stuff. Online the vehicle is advertised as MSRP 42,010 with dealer discount of 2573 and incentives of 3500 for a final price of 35937.
We went into dealership and they told us that the dealer discounts and the incentives don't apply to leases. So our actual final price with affiliate pricing was 39500 roughly.
However when looking at edmunds and TrueCar it looks like there is a $3k cash allowance until 7/5/2018. Are we getting scammed out of the ca?
