Only the residual is based on the MSRP. The selling price/CAP cost is based on the number you negotiate. That's why negotiating the monthly payment is hard. But, if the MSRP and final price on those two deals are accurate, then the difference should only have been about $20/mo., assuming everything else is the same (model year, trim, etc).
It's possible that once you hit on a model you really wanted, they padded the money factor or added some other charges. Also, you mention that the Final Price was from their site. The actual numbers used could be different from that.Edmunds Price Checker

Does this make any sense, is it a good deal?
Is this with just first payment due at signing? Or ZERO due at signing?
With those figures (MSRP, adjusted CAP, APR and residual), I get the same payment.
What about sales tax?

The rate looks good. Pretty sure that's also the buy rate.
I think you are correct about the offset being the first payment.
1% of MSRP, with everything included, looks pretty good for a payment.
