I have what maybe a dumb question, but I have a lease on a 2013 Highlander XLE that expires in Sept 16. Currently the KBB dealer trade in value is higher than my lease payout by about $2500. Should I expect this "equity" to play in a deal on a new lease of a 2016 Highlander. This is my first lease and am not sure how the "trade in" works.

You'll have to find a dealer that will give you more than the payoff. TFS may give a different price to a Toyota dealer than a non-Toyota dealer, which may also be different than your residual.
So, it's possible you can realize some equity, but don't expect them to willingly give it up.

Toyota has always been famous for their residual amounts not adding up to the MSRP X RV%. Not surprising.

Is the cap cost too high?

51 months? Is this a Toyota lease or through a third party?
And, the 24,000 extra miles are going to cost a lot, as well ... at .20 per mile, that's $4800, or almost $100/mo for the lease term.

MSRP 41k He told me he was giving me the car for 39k...im assuming this is the adj cap? the other 3k was to cover tax,tags,and fees. At first he was giving me 7k for the trade in with a payment of 488/mo. and after further negotiation he offered 8k for the trade and took the extra 1k and applied it to the out of pocket bringing it to 4k and brought the payment down to 459/mo.
A dealer mentioned these as things that reduce the money factor: - Tier 1+ credit for those with a credit score over 720 - "Encore" lease, presumably people returning to lease another Toyota.

Dealers love to play games with semantics. "giving you the car for $39K" is a deliberately vague answer.
Press them for the specific cap cost and a full accounting of how the trade equity is being applied.
If they balk, it may be time to find another dealer.
