.00125 MF and 58% residual. You left out the $700 acquisition fee (check your totals and you'll see you are $700 short).
I get $696/mo.+tax, with those numbers. (with just 1st payment due at signing)
$6500 looks like a big discount, but they've added $999 for virtually nothing, and a dealer fee of $699 (also, for nothing). That's $50/mo.+tax extra.

They want me to pay an additional $550 toward MSD which will also increase my monthly payments by a few dollars. I imagine this will require new paperwork. Since we already have signed documents and an executed lease agreement in place, can I just tell them to take a hike?

You can tell them, but it may not matter.
If the numbers are wrong, then it's likely that the bank (Infiniti Finance), kicked the contract back to the dealer to be updated.
Your choice is to sign the revised contract or return the car and unwind the deal.

The calculations are correct. If you're comfortable with the selling price, all looks good (other than the $500 doc fee, but not much you can do about that).

All of those items only add up to $1800. How does the CAP get from $47024 to $52356? That's over a $5000 difference. Even if you rolled in the first payment, there is $2700 extra?
Those aren't good numbers at all. Have them scratch that dealer fee, and lower the MF to base rate for starters. They are marking it up over a percentage point.
Internet pricing on QX60s at my dealer were all 12.5% off MSRP when I bought last month. About 11.5% off today. It seems you should be able to do better on the initial pricing unless FL dealers are a lot more greedy than Chicago suburban ones.

I just got a quote from a dealer that was way higher than their March quote for the same car. Apparently some end of fiscal year incentives are gone. SMDH I was looking to pick one up at the end of this month.

Not sure of the money factor or residual at this point, nor have I gotten the actual selling price, but offer on Table for 2017 for 2017 Graphite with Premium and premium plus packages, plus cargo and splash guards. Total is $51040.00 MSRP. Offer on Table is 509/ month and Tax up front in New York so assuming first month, tax (around 1500) and incidentals (Reg, Plates, Etc) will put OOP around 2400. All NYC and Long Island Dealers weren't far off from each other. And 39 month lease.
Now for the decision, Graphite although i keep coming back to the Hermosa Blue, which looks great when clean but loses that luster when dirty.

It looks like they might be mixing up which fees are capped and which are being paid upfront. Seems like your capped fees would be more, as the acquisition fee alone is $700.
I get $466/mo.+tax with that CAP, or within a few dollars of the quoted payment. It's possible that the incentive is taxed, and that might make a little bit of difference.
Option 2 seems better than Option 1 (unless i missed anything obvious). However, how about Option 2 on itself - good/bad or ugly?

So.. $1465 due at signing is the first payment, $700 acquisition fee and DMV? Need to find out what that covers, then ask for the adjusted CAP cost, to find out what's been added to the sale price (tax, maybe?). With the sale price as the adjusted CAP, I get $471/mo.
And, yes.... you want to do the MSDs. That's like free money.
