Newbie lease question...are the lease incentives on top of the Edmunds TMV or is it already factored in? As in if I am able to negotiate the sales price to about the TMV number, should I expect to get a further reduction for all or part of the incentive?

The only incentives are on the lease side, and TMV is a purchase price, so in this case, it should be TMV minus the incentives.

I am eligible for the VPP D plan but, is that even worth pursuing it if the price is already around 20% off the MSRP? I am looking at a Q50 with a $48.3K sticker and I have negotiated down to $39K before any VPP discounts. Can the VPP reduce this further?

I would definitely tell them you qualify for VPP, and see what happens. What do you have to lose?
I asked the sales guy about VPP discounts and he said that VPP is used to bring the price down to invoice or just under invoice but it wouldn't help in this case since we were already well below the invoice price. Of course this sales guy could be misinformed or just making up stuff and I will be shopping around with different dealers.
But my question with VPP is that is it a fixed price discount or if its a dollars-off discount? What I mean is that for the car I am looking at, the VPP website shows MSRP of $48.3K, with VPP price of $45.8K, which is a discount of ~$2600. But, if I have already negotiated the car down to $39K, is the VPP not relevant since the price is already below $45.8K (fixed price discount scenario) or should I apply the $2600 discount to $39K (dollars-off discount scenario). Or is it something completely different because various forums have posts that mentions $1500 off for VPP.
